Modpack: All the Mods 7 To the Sky

Using a logic network from Integrated Tunnels to feed cobblestone into flux hammer.
Functional Storage drawer on top with upgrades from inventory size at over 2 million items. 1 puller upgrade aimed down to extract the output from the hammer.
Output set to top with hammer.
With 3 diamond upgrades on Flux Hammer the resulting gravel is placed back into the same input square the cobble was processed from and breaks the machine operation as the drawer is only accepting gravel, not sand.
I have a logic cable hooked to the flux hammer with an exporter and a variable card with cobblestone selected as the item export at a stack size of 64.
This fills the flux hammer up with cobblestone fast. With only 2 diamond upgrades the flux hammer processes 32 cobble and then refills from network fine. With three the top left inventory square is filled with the output of the hammer and the machine stops working.

This happens with cobblestone -> gravel, gravel -> sand, sand -> dust. Doesn't matter. I can post a screenshot of my setup if needed. It's a pretty simple test and can be easily replicated in creative mode.

Ideal solution is output should only ever go into output buffer.
