I've come across this problem too, on 2 ATM8 modpack servers.
One of them I managed to do some profiling and the bulk of the time was spent in Datafixers. The DataVersion in the structure files I looked at is 2586, which is for Minecraft 1.16.5.
I suspect that the Datafixers are being run on newer versions of MInecraft when these structures are being placed. I also suspect that when each structure jigsaw part is fixed, the result is not being cached and so for large structures the processing time can explode.
