Trying to figure out how this works.
If I leave my GameData folder empty and import the archives it sees the version info and lets me update them, but then just unpacks the archives into GameData whole with no filtering. Nothing works that way, just about every mod archive has sub-directories ie: GameData above the mod directory.
If I install the mods manually and try to scan them so I can update it doesn't see the version files so it can't update anything.
What Am I missing?

With KMA you have full controll over the fieles that should be installed (check or uncheck the files of a mod). KMA will only make a preselection of the mod archive content when it finds a GameData folder in the mod archive. Only than it will auto uncheck all files outside of the GameData folder.

If you want to use the mod update feature take a look here
The easiest way to enable mod update support is to add a mod via URL.
