This guide is really fantastic

I propose additional sections of usage of ontologies, in particular

  1. NLP/NER. This could include material on how lexical info is captured in ontologies. Can take some from here https://github.com/obophenotype/uberon/wiki/Using-uberon-for-text-mining
  2. biological annotations
    • where do they come from?
      • literature curation (looks like there is a to-be-written section on this?)
      • automated and semi-automated
        • phylogenetic
        • OWL inference
        • NLP eg relation extraction
    • how are they used?
      • use of ontologies to drive search on genome resource portals
      • building gene sets
      • semantic similarity
      • enrichment
