Before raising an issue, consider these common issues and their solutions:
1. The 1.25m fuel tanks (FLT-XXX series) have their nodes inside the mesh
This is caused by legacy Squad configuration files existing in the game directory.
The easiest way to resolve this is to delete the Squad folder inside Kerbal Space Program/GameData and revalidate your Steam cache (if on Steam) to fetch a clean version of it. Do this by right-clicking on Kerbal Space Program in your Steam Library -> Properties -> Local Files tab -> Verify Integrity of Game Files. If not on Steam, a clean reinstallation of KSP is easiest.
If you prefer not to do this, you can go into your Kerbal Space Program/GameDataParts/FuelTank/ folder and delete all folders starting with fuelTankT****.
2. Redone parts do not appear, or stock parts have disappeared when the mod is installed
Check your installation. You require a copy of ModuleManager for everything to work (included in downloads). When the mod is installed correctly, the folder structure should look like this:
Kerbal Space Program
GameData
Squad
ReStock
Assets
Patches
etc.
ModuleManager.4.0.2.dll
3. Redone parts appear duplicated in the tech tree
This is the same issue as [1] above, please follow the solution there.
