Deletes other type of files in the folder

If I have same filename in the folder ( in my case same filename but with flac extension ) it was deleted. This could be an issue with AACgain command not the Express. If some how could protect these files other mp3 and mp4 would save extra steps of segregating them into a separate folders.

I can't reproduce this. I took a whole folder of MP3's, converted them to M4A and FLAC all into the sample folder, then added PNG images for some of them with the same filenames as well. I even renamed some of the M4A to MP4. I was able to process the entire folder and individual files without losing any files in the folder.

I'll need more details if it's really a problem.
