I experienced this issue too. I'm not sure what the cause is, but I fixed it by changing _config.yml theme to
remote_theme: StartBootstrap/startbootstrap-clean-blog-jekyll

If you're using the theme by downloading or cloning the original repo, you can take out the theme line altogether in the _config file because it'll just use the local docs to build.
