Made a PR to solve this. Mainly the interesting change is here:

# WARNING: Don't edit this file. All change will be removed after each upgrade
# In case of a need to edit, please edit the settings from the Yunohost admin config panel
# or create a custom file in: /etc/matrix-{{ app }}/conf.d/
# and add in this file all your custom settings

Does it solve your issue ?

Note firstly I started to add a new settings in the config panel for this, but I ended with the point of view that maybe some body else will want an other feature and note I'm not sure to be able to enable it at all as it still be experimental and so somebody might don't want this. So finally I ended with with the idea that it's better to just override the "automatic" config with a custom file (in conf.d) and so the user are fully free to change anything.
