Hello,
I was trying to use your code, but I not getting the output in bed file format.
I use the following command:

java -Xmx10G -jar sarus.jar TH17_ATAC_MACS2_10KB.fa ANDR_HUMAN.H11MO.0.A.pwm 0.0001 --output-bed

I get the standard output regardless of the flag.

Hello, @tacazares
Thank you for reporting this. Can you please copy-paste a pair of sequences from your FASTA file so that I could reproduce that error?
And also I'd ask, whether you use the latest version (v2.0.1)?
