I bought a few motors on aliexpress with modified versions of your controller. I discovered that the zero position on the motors is set at whatever the position it's at when the controller is powered on. In other words the zero position is forgotten once powered off. Is that the case with your original controller too?

nevermind, I just read through the position sensing of your thesis which explains how position is known at turn-on. My controller is using the same encoder so I guess there's something different in the firmware then.
