Sorry for the late reply. FIJI is structured differently than ImageJ and the instructions on my Github repo are specifically for ImageJ. I have not used FIJI in a while but here is a potential fix :
You have to move the .dylib files (.dll for windows and .so for Linux) from the CANDLE-J folder to ./Fiji.app (the root directory for Fiji).
Then simply change the file name of CANDLE.py to CANDLE_.py .
Making these changes and restarting Fiji, CANDLE-J runs fine on my Mac OS X.
Another workaround is to simply download the latest version of ImageJ (I have both FIJI and ImageJ on my Mac). And then just follow the instructions. Seems like you already did that.
I hope this helps. I am currently busy with other projects but perhaps in the future I will automate the process using an ImageJ update site.
