Labels are very useful for organizing issues. E.g., you might have a "security" label for all issues related to security. It would be very helpful to be able to see at a glance which issues in a graph are related to security, or any other label. Since every label has a color assigned to it in GitHub, you could just use those colors to color nodes. Though you'd have to figure out how to handle issues with several labels applied to them (which is a common scenario).
