It's not clear how to invoke the makefile based workflow for everyone or differences when e.g. calling into the Python code. At an API perspective, better to keep a uniform argparse based approach which wraps stuff in the backend. The cli should just lightly wrap/pass arguments to a function api which is usable from notebooks (or the cli too).
