@petercim@shruthivis@cgreenberg@Pellarin Looks like a number of Modeller models were used as starting structures for yeast and human TFIIH subunits. But I don't see the alignments or the Modeller scripts that were used in the repository. Can you point me to where they can be found?

For the human TFIIH subunits, Modeller scripts, alignment files etc are in /salilab/park1/shruthi/tfiih/tfiih_input/humanModels. Each sub-dir corresponds to a subunit, and Modeller scripts/alignment files are inside the sub-dirs. Note that there was some post-processing on top of the Modeller generated files (e.g. renumbering residues, removing loops longer than 20 residues). The final files used for integrative modeling are in the folder allSubunits.
The yeast TFIIH models are presumably in /salilab/park1/shruthi/tfiih/tfiih_input/SubunitModels
