Reasoning: instead of messing with roms/patches and keeping multiple copies whenever you want MSU-1 Audio, a simple toggle would be really convenient if you ever want to revisit the original soundtrack. Could require a restart, but if it can somehow be implemented without it, it'd be even better, as it would be really easy to switch back and forth and compare both versions of the soundtrack.

What you really want is likely to just disable the patch. While most newer MSU-1 patches allow fallback to spc audio when the pcm files aren't present, a good number of older ones will have no audio at all in that situation. If you're using softpatching, you can just rename the bps temporarily and it'll accomplish the effect you're after.
