Many thanks to the developers of this workflow -- it's great to have a reproducible tool to automate the bulk of our amplicon sequencing.
We are currently working with a few runs from Qiagens's QIAseq DIRECT SARS-CoV-2 Kit (supplier link ). These primers are not the available in the standard configuration files for viralreon. The bed files for both he primers and amplicons are provide at the site above.
One important difference point is that the kit comes in two flavours, one with standard primers and one with some "booster" primers that closely overlap the "standard" ones. I don't know enough about the iVar steps to know whether this would present a challenge for primer removal or the latter steps of aggregating coverage data per amplicon.
Would it be possible to add at least the "standard" QIAseq kit to the known amplicons?
