We should also filter any annotations to parent terms with PB REF:0000003

Ah, OK. That's trickier. :-)

I did the exact filter with just a bit of Perl. Filtering based on ontology structure will need some database querying (and a bit of Perl). It will be like a simplified version of the GO filtering code.
