There is no hurry for this as Andrew is on his placement at SciBite , but during the RNA Central meeting I said we would export the publications to see if they could be used to improve the gene summaries for pombeRNAs

I just cam across the note on a list.

Which annotation types should be included? Should expression annotation be ignored?

Which of these evidence codes should included?

  • Inferred by Curator
  • Inferred from Mutant Phenotype
  • experimental evidence
  • Inferred from Sequence Model
  • RNA-sequencing evidence
  • expression microarray evidence
  • Inferred from Experiment
  • Inferred from Physical Interaction
  • quantitative polymerase chain reaction evidence used in manual assertion
  • Northern assay evidence
  • northern assay evidence used in manual assertion
  • Traceable Author Statement
  • Inferred from Direct Assay

I think include all evidence types (most will probably not be present), but exclude expression if it is a high throughput paper. However, in the first instance, I think we want to include all of the publications because Andrew will be able to filter for the appropriate mentions. It's more about accessing the correct set of publications, so that "gene symbol" name lookups will be less likely to be ambiguous .

This isnt' urgent though so we can sit on this until I have more of a chat with Andrew. The other datasets will be higher priority once we figure out wheat we need.
