I think many of the portable applications do this (I know Portable Firefox and Notepad++ do this). This check may be present to prevent accidental contamination of user data between the local and portable versions.
@jgonyea is correct – this is a pretty standard check for PortableApps. I don't think it's necessary here, though, as Git Portable uses a separate data directory to a local installation.
So, launching git with other settings, when my usual git bash windows are open was my primary target of installing git portable.
