Description
This pull request is a revised copy of #103, because #103 tries to merge a branch with a broken history. The branch
as-fixed-historyhas been created by first branching from develop and then individually cherry picking all relevant changes from #103.This pull request comprises various bug fixes, refactoring, logging, and tests. The main bugs that are being fixed are documented in the issues #97, #98, and #102. Additionally, I extended the interfaces and logic of several methods in order to account for file names being changed by a patch.
