Set enable = FALSE instead of erroring when reasonable in check_samplesheet.R

This involves replacing the error message with a warning in the message_data.csv file and setting the enabled column to FALSE. This will make the pipeline more forgiving to mistakes in user input and put error messages in the report instead of on the command line where they are harder to understand.
